Le Master Design erano delle chitarre presentate per la prima volta nel 2004 e costruite seguendo le specifiche di un Master Builder. Realizzate a tiratura estremamente limitata, potevano ispirarsi ad una stratocaster del passato o potevano essere delle chitarre hot-rodded o semplici modelli da esposizione. Di solito almeno dieci erano costruite dallo stesso liutaio che le aveva immaginate.
L'idea delle Master Design venne a Richard McDonald, che andò da ogni Master Builder chiedendo: «There's a guitar in your life, some Fender in your collection, or one that you had, or one that you always wanted to make that's special, just for you. Go ahead and make it, in a very limited of master builts».
Le Builder Select invece erano chitarre simili alle Master Design, ma si differenziavano da queste perché lo strumento non veniva ideato da un Master Builder, ma richiesto al Master Builder da un venditore, da un artista, dal settore maketing della Fender o dall'acquirente stesso.
Di seguito sono descritte i primi modelli di queste serie.

Mark Kendrick Master Design '65 Stratocaster
Il primo a rispondere positivamente alla "chiamata" di Richard McDonald fu Mark Kendrick: «I've got a '65 Strat with a bound fingerboard and block inlays that I am crazy about».
Perché proprio una '65? Perché in quell'anno la Fender iniziò a rendere disponibile, come opzione custom, il bound-neck, caratteristica fino a quel momento esclusiva di chitarre come le Martin e le Gibson di fascia alta, ma non della Stratocaster. A dir la verità ne furono richieste poche e nel 1968 l'opzione binding uscì dal catalogo.
La Mark Kendrick '65 Stratocaster era una chitarra dalla finitura Lake Placid Blue over Olympic White, Closet Classic aged, bound-neck, paletta piccola con Transition Logo, numero seriale "L", un Texas Special al ponte e due Fat '50s. Il Master Builder "depositò" le specifiche il 30 ottobre 2003 e lo strumento venne presentato nel 2004.

Greg Fessler Master Design Sparkle Stratocaster
Il 2006 fu il turno della Greg Fessler Sparkle Stratocaster, realizzata in cento esemplari master built e cento team built. «I happened to be looking through the "Galaxy of Strats" book and I saw this sparkle '64. I thought it was a neat, flashy guitar, so I went with that and it turned out very well», ricorda Greg. «I wanted my instrument to feel like an old friend, yet look like something with a bit more flash».
Come dice il nome, la finitura della chitarra era Gold Sparkle, solcata da visibili spaccature che andavano ad alleggerire l'impatto visivo. Greg considerava la sua Stratocaster un ibrido vintage/moderno, caratterizzata tre tipi di pickup: Texas Special al ponte, Fat ’50s reverse-wound,reverse-polarity al centro e ’69 Strat al manico. Era caratterizzata da una tastiera in palissandro round lam con tasti e radius tipici dell'American Standard e da un hardware heavy relic.
Come dice il nome, la finitura della chitarra era Gold Sparkle, solcata da visibili spaccature che andavano ad alleggerire l'impatto visivo. Greg considerava la sua Stratocaster un ibrido vintage/moderno, caratterizzata tre tipi di pickup: Texas Special al ponte, Fat ’50s reverse-wound,reverse-polarity al centro e ’69 Strat al manico. Era caratterizzata da una tastiera in palissandro round lam con tasti e radius tipici dell'American Standard e da un hardware heavy relic.
John Cruz Builder Select 1962 Stratocaster Relic LTD
Alla fine del 2005 John Cruz presentò la sua Builder Select 1962 Stratocaster Relic LTD, realizzata a tiratura limitata a cento esemplari.
«The '60s era is my favourite with Strats», ricorda il Master Builder. «I love the Sonic Blue color in '62, sonic is the lightest of the blues. John English had done a couple and they turned out very well, so I tought I would do a heavier relic version».
Per questa Stratocaster John scelse un corpo in ontano leggero con una sottile finitura Sonic Blue alla nitro e una tastiera slab board, un battipenna mint green, pickup avvolti da Abigail Ybarra e uno switch S-1.
